Questions!

Am I to understand the "key" to realizing yin, is to not seek yin? That to look or seek yin would be like filling up the empty space within a cup with cement (yang)?

So it seems one would more often be aware of Yang than Yin. Seems to me being mindful of one or the other, would implicitly bring to surface recognition of the other. So in considering Yang, it seems like an exercise in futility to not have some realization of Yin.

Boy, this stuff is gonna make me go cross-eyed.

Also in regards to Qigong: Qigong appears to be intimately involved with the physical body. Are people with removed organs or appendages limited from what they're able to do or experience through this practice? Or are these energies related to the body in the same way Chakras are, and not entirely physical; but rather representations and such.

That really depends on the qigong, the teacher, and what you're trying to accomplish.

Some of the qigong lore out in the public domain is a distortion from its the source alchemy lore. Most of the time, the reason the practices work in spite of the distortions has more to do with someone's ability to concentrate, and less on the objects of concentration. (But the content does matter, just not as much as the concentration).
